NEW: Josh Paul, State Department official, who resigned over weapons to Israel, says a charity told US govt that a 13-year old Palestinian boy was raped in an Israeli prison.
State Dept led an inquiry and brought the matter to Israel's attention. Israeli officials closed the charity’s office the next day and declared it "a terrorist entity."
